In emergency and intensive care settings, clinicians must process large volumes of patient data to make time-sensitive decisions. Summarizing patient records can help reduce cognitive load and improve decision-making, but the complexity and variability of clinical documentation create challenges. This study explores a Retrieval-Augmented Generation (RAG) approach, consisting of two phases: (1) retrieval of relevant clinical information, and (2) generation of a summary. This paper evaluates the retrieval component of RAG systems, focusing on its performance in clinical contexts. Using French clinical text, we assess retrieval models and propose an annotation-based querying method to improve accuracy and consistency in retrieving core clinical information. We use an annotated dataset from anonymized-hospital to benchmark retrieval models tailored for French clinical records. The proposed annotation-based querying method is compared to traditional prompt-based approaches, demonstrating improved retrieval performance. The findings indicate that specialized retrieval techniques enhance the effectiveness of RAG systems in clinical settings, providing more accurate and relevant information for summarization. The study contributes to the development of clinical decision support tools by improving the retrieval process in RAG systems. The proposed methods offer a structured approach to summarizing patient records, which may help clinicians manage information more efficiently.

Ce papier explore deux approches pour répondre aux questions à choix multiples (QCM) de pharmacie du défi DEFT 2024 en utilisant des modèles de langue (LLMs) entraînés sur des données ouvertes avec moins de 3 milliards de paramètres. Les deux approches reposent sur l’architecture RAG (Retrieval Augmented Generation) pour combiner la récupération de contexte à partir de bases de connaissances externes (NACHOS et Wikipédia) avec la génération de réponses par le LLM Apollo-2B. La première approche traite directement les QCMs et génère les réponses en une seule étape, tandis que la seconde approche reformule les QCMs en questions binaires (Oui/Non) puis génère une réponse pour chaque question binaire. Cette dernière approche obtient un Exact Match Ratio de 14.7 et un Hamming Score de 51.6 sur le jeu de test, ce qui démontre le potentiel du RAG pour des tâches de Q/A sous de telles contraintes.

In the seventh edition of the WMT Biomedical Task, we addressed a total of seven languagepairs, namely English/German, English/French, English/Spanish, English/Portuguese, English/Chinese, English/Russian, English/Italian. This year’s test sets covered three types of biomedical text genre. In addition to scientific abstracts and terminology items used in previous editions, we released test sets of clinical cases. The evaluation of clinical cases translations were given special attention by involving clinicians in the preparation of reference translations and manual evaluation. For the main MEDLINE test sets, we received a total of 609 submissions from 37 teams. For the ClinSpEn sub-task, we had the participation of five teams.

2021

La première tâche du Défi fouille de textes 2021 a consisté à extraire automatiquement, à partir de cas cliniques, les phénotypes pathologiques des patients regroupés par tête de chapitre du MeSH-maladie. La solution présentée est celle d’un classifieur multilabel basé sur un transformer. Deux transformers ont été utilisés : le camembert-large classique (run 1) et le camembert-large fine-tuné (run 2) sur des articles biomédicaux français en accès libre. Nous avons également proposé un modèle « bout-enbout », avec une première phase d’extraction d’entités nommées également basée sur un transformer de type camembert-large et un classifieur de genre sur un modèle Adaboost. Nous obtenons un très bon rappel et une précision correcte, pour une F1-mesure autour de 0,77 pour les trois runs. La performance du modèle « bout-en-bout » est similaire aux autres méthodes.
